Hi Bree,
When you see that message "Waiting for R windows to be closed..." it means
the tool believes that R opened a window. Sometimes, the ArcGIS geoprocessing
window and R compete to have their window on top, and R loses. When this
happens, you have to hunt around for the R window in the background. Check
your task bar under the ArcMap or ArcCatalog icon to see if another window
has appeared. Then bring it up, look at the plot, and close it. When it
closes, the tool will complete.
Unfortunately the tool cannot complete while the window is still open, due to
the technical design of Microsoft Windows and ArcGIS. It is not possible for
the tool to spawn a stand-alone window that exists after it has finished.
If you still can't find the window, please send me a screen shot of your
whole screen and I'll see if I can suggest something. (Or maybe there is a
bug.)

It seems whenever I run one of the R-based statistic tools, the analysis
seems to complete but the status window never closes and seems to be stuck on
"Waiting for R windows to be closed...", which prevents me from viewing
results.
Any idea why this might be happening?
